When an invoice isn't created automatically due to an error or because it was made outside of the Online Store, you can create it manually from the order detail page.
Go to Orders
Open order without invoice created
Click on More actions and Create an invoice manually
Invoice is being created
Right now, the bulk action isn't supported, and you can only create one invoice at a time.
